Because their owners shoe them and clip them and/or don't want them dirty. When out in pasture, if they are clipped, they can't handle very hot or very cold temperatures. When they are shod (have shoes) they have a greater chance of pulling a shoe when running around outside. Also, some people just don't want their horses dirty so they coop them up in a stall. And some people do it because that is how it';s been done for years, and they don't know any better.
But don't think that all horses are kept in stalls. It is becoming increasingly common to keep horses pastured 24/7 because we now know that being in stalls streses horses. More and more horses are being left barefoot and unclipped and left outside because they do better when left to graze in pasture all day long with other horses in their own little herd.
