It depends on the mower. For most mowers which have the blades driven by a belt then there is nothing to align. The blades should be short enough that they do not touch each other in any position. The blades will be mounted under the deck at angles that allow them to overlap each others cut.
Without knowing the exact mower you are working on, I will give you the most common answer. If the blades are belt driven you do not have to align them. They are positioned so that they will not contact each other and will overlap in their cut pattern.
I do not have too much experience, but on my mower, their is a lever you push to engage the blades. The lever tightens the belt enough that the engine starts to turn the blades. Make sure that the safety switch under your seat is not faulty. Also, make sure that you have good clean fuel. If not, drain it and fill with fresh gas. Also check to see that there are no obstructions under the deck. Were your blades on when the mower died? If so, it's possible that grass or some other material is restricting the movement of the blades. This can cause it to die.
Check your deck for bends .The blades should not touch each other. or you may have a bent the shaft housing.

With the spark plug disconnected or the keys in your pocket inspect the blade or blades to see if they are damaged in any way if so replace them. There are a couple other items that may cause shacking like a bent crank shaft caused by hitting a hard object with the lawn mower blade. If the crank shaft is bent you will need to replace the engine.
