Because the shape of a molecule can affect how other things can react with it. Every chemical has a shape, eg CO2 forms a straight line O=C=O, however some are different shapes to others, resulting in different possible reaction routes (ie water, H2O, where the H-O bonds are pushed together resulting in an angle of 104.5o between them).

Also, there are many (notably larger) compounds which have the same chemical formula, but different structures, ie Cys, Trans isomers. If one performs a reaction on one, it will yield a vastly different product to the same reaction performed on the other isomer.

Physical properties affect how chemicals "stack up" (affecting the freezing and boiling points), which path they take in reactions and their colour, as well as numerous other factors.
