Bones do not crack. This is a misunderstanding. The typical "cracking" sound heard when one "crack's" their knuckles, or receives a chiropractic adjustment, is actually the result of sudden movement of nitrogen gas across disk material into a closed joint. When distraction to this joint occurs, it creates a negative pressure in the joint. The negative pressure forces the nitrogen gas to cross the barrier suddenly to equalize the vacumn, resulting in a "popping" or "cracking" sound. It's much the same as you closing your mouth and sucking hard, then suddenly opening your lips...there's a "pop" when the vacumn is equalized.
The bones in your body don't actually crack when you move. The sound you hear is actually the sound of the gases in the synovial fluid escaping the sac around the joint.

When you crack your knuckles, it is actually the sound of fluid between the bones, around the joints. Also, despite Luffy's rubber body, there's still some way of him achieving some level of rigidity, or else he wouldn't be able to stand, let alone lift things.
