He only pretends to so Emperor Palpatine will think the Apprentice is dead which allows Darth Vader to continue with his plot to overthrow the Apprentice. In the real ending of the game, Emperor Palpatine is the one to kill the Apprentice, however. Well, the Emperor didn't actually kill Vader's Secret Apprentice. They only way I know this is because there is a second game of Star Wars TFU.
