The doctor runs because he finds himself in charge of the destruction of Gallifrey so cannot face it. Also he has no home to go to so just keeps running and solves alien mysteries. He also likes to save the Earth as he finds that it makes up for his mistakes in the great time war where Gallifrey fought against the Daleks who are from Skaro.
