There are a lot of reasons. If the drain plugs aren't in, that would do it. Also, the impeller shaft seals or carbon ring may be worn. One way to tell is to get the jet ski dry, place it in the water, and then run it with the seat off. You should be able to tell where the water is coming from.

This is usually the number one reason why a ski without hull damage takes on water. Especially if the engine has recently been installed after a rebuild. Even professional shops will occasionally leave hoses loose. I have helped numerous folks at the lake because they find their ski full of water before they even leave the boat ramp, serous damage can happen to the motor if the water is sucked into the reed cages and not taken care of properly.
