You could have bad injectors or glow plugs. It is hard to say without more information. Injectors would be the first thing I would have checked.
Not sure what a small amount of water is, a drop? A couple ounces? A pint? Anything more than a couple drops in the crankcase wouldn't be healthy for the engine.

Drop tank and remove all the fuel. Do not run the engine off that tank. If you have dual tanks, use the other tank until the e85 is removed.
The engine is removed out the bottom with the transmission if that is what you are asking.
