Katniss (who is very judgemental and is bad at figuring out people) is very skeptical of Peeta, and believes that he will just want to see how good Katniss is and use what he can against her. Also there is the probability of Peeta slowing down Katniss's training (this second part I added really isn't in the book).
Yes, the Rebels rescue Peeta, and Katniss is overjoyed to see him. But when Katniss enters Peeta's hospital room Peeta tries to choke her almost killing her. The rebels soon realized he was hijacked (his memories were altered with tracker jacker venom) but eventually he becomes normal again and he and Katniss get married and have children.

Katniss was very surprised, angry even. She didn't understand what he meant, she thought it was just to get more sponsors. Katniss pushes Peeta afterwards for announcing a lie, because she thought she looked like a weakling. Afterwards Haymitch says that it's a good thing because she will get sponsers, too. It would put on a good show, and that's exactly what Panem wants. At the end of the book, Katniss finds out that Peeta meant what he said, and it was the truth.
