When Kratos took the throne of the former God of War, he took all that powers with him BUT he did not have the knowledge tu make use of full godly powers, he just could use magic bestowed by the gods (then that magic are made for a mortal to wield) and it was not until Athena comes from the portal to Mt. Olympus and give to Kratos the knowledge to be able of use it (Thus he was ready to be a god in Athena's words) but it seemed that Athena attempted to make Kratos more peaceful and less rageful against the other gods' behaviour at the time she was giving that knowledge and it is for that reason that Kratos was a little angry with Athena (Yes, a little).
That it is my opinion because I see no other reason to not use godly powers when he is fighting a god FEARED BY OLYMPUS while DEIMOS IS RISKING HIS LIFE (That god is Thanatos, I tell that if someone who read it does not know)
