While water is generally very good at cooling things, two things slow the cooling of lava in water. First there is the Leidenfrost effect. When something extremely hot comes in contact with water a thin insulating layer of water vapor forms in between, slowing the transfer of heat. Second, rock is a very poor conductor of heat. When lava enters water the surface of it will cool rapidly, but the interior will remain hot.
