Because the Halo storyline ends in Halo 3. The order of the storylines of Halo is Halo: Reach, Halo: Combat Evolved, Halo 2, and Halo 3. I don't think Halo Wars actually ties in with the Halo storyline though.
The Halo games are about the Master Chief. Of course he's in all of them (Halo 1, 2, and 3), just not in Halo 3: Orbital Drop Shock Troopers, or Halo Wars.

In addition, the official backstory has him being a boy named "John" prior to him being selected to become a Spartan. Master Chief is a rank not a name, in the halo trilogy the main character is a spartan by the name of John-117 who is a male, but there are female master chiefs.
