Things between you and the lights create waves in the air. These can refract the light enough to create the blinking effect. Air is not as transparent as you may think! Heat, cold, fog, small particles all contribute. Stars commonly blink, and if you think of the millions of miles that light has to travel, and the full thickness of the atmosphere, it's a wonder we can see them at all!
