When biodiesel is burnt, the carbon dioxide it releases was removed from the atmosphere several months ago when the plants were grown to make the biodiesel. This is part of the carbon cycle.

When fossil fuel diesel is burnt, it releases carbon dioxide that has been hidden underground for 300 million years. This EXTRA carbon dioxide is too much for the carbon cycle to deal with, and is building up in the atmosphere causing global warming.
