Windows 98 has a very unreliable file system (FAT32) and does not actively protect against system files becoming damaged or deleted. If the system is still usable, you can restore them by going to Start > Programs > Accessories > System Tools > System Information, and selecting Tools > System File Checker.
If the system is unbootable, you can reinstall Windows 98 without losing any data.
