It's because when the Union Jack was created in the early 18th Century, Wales was legally considered to be a part of England, and it was not considered either worth it or politically desirable to incorporate any Welsh symbolism into it. Wales was only officially disestablished as a seperate nation in Edwardian times.

Nowadays, although there is a minority campaign to get the Welsh Dragon included in the Union Jack, most Welsh people wouldn't WANT that- they see the Union Flag as the banner of the occupier, and their first loyalty is to the Welsh flag.
