Why stonefish has a lumpy body?

Simply to provide camouflage. A stonefish gave up the ability to swim fast long ago in the evolutionary chain in favor of a strong venom (injected by spines in the dorsal fin) and the appearance of a stone on the ocean floor. That is why a stonefish has a lumpy body, and is grey, mostly featureless, and best left alone.
