Some Roman emperors saw the Christians as a threat to the Roman state. The fist prosecutions were small scale actions against Christians in the Roman bureaucracy and the Christian clergy. In the 250s, the emperor Decius wanted to test the loyalty of non-Roman religions and ordered that everyone had to offer sacrifices to the Roman gods. To the Romans, Roman religion was an integral part of the Roman state. The Christians refused because they were against sacrifices and they also saw this as a betrayal of their god. Hence they were persecuted. The emperor Valerian continued this persecution. Later in that century, the emperor Diocletian wanted to reform the Roman state, create an authoritarian regime and revive old Roman traditions. He was not very tolerant towards minorities. The Christians did not appear to conform with the kind of state he wanted to create.

Normally, the Romans wanted to receive their taxes. That, and making sure none of their colonies planned rebellions, was usually the only thing that they were really concerned about. Judaism itself wasn't generally considered a threat, but Jewish uprisings were. The Zealots (against the advice of the Torah-sages) tried to oust the Romans from Judea around the year 68 CE; and then there was the Bar Kochba revolt around 135 CE. These were a major worry to the Romans.

The Romans did not see Jesus as a threat. To them he was an insignificant figure in a small backwater of the Roman Empire (Judea). Jesus was seen as a threat by the Jewish priests, not by the Romans.
