If you mean the mission in Oceanside, CA ... it had been privatized by the Mexican government in the 1830s, driving the Franciscans out, and when the US took over California, the former mission was used as an operational base by US troops for about a decade. By the end of that time, the mission had been largely gutted; a lot of it had been taken for use as building materials, and when the US formally returned the property to the Roman Catholic Church in 1865 it sat abandoned and unused for almost thirty years.

In 1892, Fr. Joseph O'Keefe began restoring the mission,putting new buildings on the old mission foundations.
