The people who whipped themselves were called Flagellants. They whipped themselves because they believed the plague was a punishment from god and to forgive themselves they must encounter pain.

They were called flagellents. It was basically an attempt of to gain God's forgiveness from their sins. They usually whipped themselves because they believed the Black Death was a punishment from God, or because they had disobeyed the rules of St.Benedict (Obedience, Chastity and Poverty)

During this time people believed that the plague was a punishment for human sin. By whipping themselves they believed that they were helping to pay back for the sins we had committed.
