the most simple answer is: they probably just couldn't get rid of them!. To get computer hackers out of a network once they've broken in is hard, especially if you are a large computer company like Microsoft that cannot simply shutdown their computers until the hackers go away. Microsoft engineers would have had to either re-encrypt all of their drives (which would take several days) or counter-attack by hacking in to the offending computers which, again, may take several days, depending on the skill of the hackers.
