It is almost a certainty Ganon can never die he is immortal and can reincarnate. He is likely to appear in Skyward sword the newest Zelda game coming out this year. In the GDC (Game developers conference) trailer a moblin was shown to be one of the enemies fought in the game, and as they were created by Ganon in his own image his appearance is an almost certainty. However this incarnation of Ganon is likely to be different from the ones we know so far as Skyward sword takes place before the Ganon we know and love came to power.
"The End" is just something that signifies that you've beaten the game. Once you restart, you'll be back in Ganon's castle. You don't get to explore post-game Hyrule, unfortunately.
