There is only one dotted hole and it is on ISLAND SIX of the Sevii Islands. If you move down south you will eventually reach the dotted hole, at which point a door with strange readings is apparent. To enter, you must use the HM move CUT. This will open the door and enable you to get inside. When you are inside, you need to go in a certain way (up, left, right, down) to reach the room where the sapphire is in.
