Easy - CD to the directory with the files and folders, and do:
zip -r foo *
When using lossless compression (such as putting the file in a Zip or RAR archive), there are no permanent consequences; the file can be restored to its full uncompressed form at any time. The only factor is the additional time and space it takes to compress and decompress the file.
There are no folders within a file. Files are within a folder.

Archive Utility is somewhat burned into your computer if you absolutely need the location of Archive Utility it can be found /System/CoreServices/ folder, but please take extra caution when dealing with System folders. You can irreversible damage to your installation
A file cannot (in general) contain other files or folders in the traditional sense. A zip or other archive file can contain other files or folders and a document file can have a file in it as an embedded object, but these are special applications.

The 'CD' command is not standard for Unix. The 'cd' command, however, will change directories (folders). It is a means of navigating the Unix file system.

Using man ls will open the manual page for the ls command. The ls command lists the files and folders in the current directory.
The attrib.exe -s/s command
To Copy files, Rightclick it and click Copy, or press CTRL + V. Same for folders. For Command Prompt... A=copy C:\System32 (OR) copy C:\System32. To open Command Prompt, open your Start menu, type cmd. This should open it.
If I understand the question correctly, the command is "dir" (without the quotes), short for directory. That will show you all the files and sub-folders within the current directory. You can navigate around to other directories/folders as well... for general help with command prompt commands, when you're at the prompt type "help". (Again, no quotes.) It'll give you a list of commands. If you need more detailed help with any particular command, like the dir command, type help dir.
