i take it its a 3.1, i did this job a couple months ago, the reason for over heating, did you flush the old gunk out of coolant system, when you were done replacing gaskets. what i did was flush out system, and replaced thermostat while doing intake gaskets. no problem so far!!! as for the roughness it could be anything. but the number 1 problem is a vaccum leak, or fuel injectors are leaking into cylinder making it over rich mixture.
It's not always the case if your car is overheating. This could be a sign the head gasket is bad but many other things could cause overheating as well. If your car got hot or runs hot it won't always require a new head gasket
Your heads are probably warped from overheating. have them checked out by a machine shop. Sometimes they can machine them back to flat, but you might have to replace them.
Pool motor is overheating and or a short in the motor. You need a professional pool tech to troubleshoot.

I changed the manifold gaskets on my 2000 Malibu 3.1 and it is running just fine!Get a haynes manual from the parts place and the instructions are in it. The book at advanced auto is about 20.00.
If one bank is running lean it usually means that you have a vacuum leak somewhere on that side. Check for broken hoses that connect to that side or possibly broken gaskets. changed all hoses what gasket
Its could be the turbo your hearing...
Check the heater core; either it or the lines running to it are clogged.
I changed the water pump and head gaskets and thermostat. Still overheated. I just took the thermostat out and it's running fine. Who knows!!

No reason to if the intake gasket is the only problem you have. If engine was running smooth and was not overheated then there is no reason to fool with the HEAD gaskets
