The best way between Linux and Windows is through Samba. Samba is an open source implementation of Microsoft's Server Message Block protocol, which is what Windows uses for file and print sharing.
Between Linux boxes, however, it can be as simple as a networked filesystem.

A Samba Server allows Linux Systems to participate in a Windows Network, sharing Directories and Printers, and accessing those Directories shared by Windows systems. Samba includes a special share for accessing users' home directories. see smb.conf default includes same share. Pathname= /share/username

If by directories you mean files most likely clients of some sort, use drop box. Personally i have used this program and enjoy it very much. You can even get it on your phone and transfer files to your computer (vise versa). Hope this helped! :D

The functional level that only allows Windows Server 2003 and Windows Server 2008 domain controllers is the Windows Server 2003 functional level. At this level, the Active Directory domain can utilize features introduced in Windows Server 2003 while maintaining compatibility with the earlier Windows 2000 domain controllers. However, it does not support any domain controllers running versions newer than 2008.
Active Directory Domains And Trusts console
The new type of trust introduced in Windows Server 2008 is the "R2 (or Forest) Trust." This trust allows for a direct relationship between two forest root domains, enabling resource sharing and authentication across forests. It is only available when the forest functional level is set to Windows Server 2008 or higher, allowing for enhanced collaboration between separate Active Directory forests.
R2 should be some sort of service pack, which fixes problems, vulnerabilities and so on in server 2008.
