You need to remove the fuse for the "door defeat." Check the owners manual or look in the fuse box behind the glove box and look for anything with door. I know on the 2001's this fuse was the bottom right corner fuse, I couldn't tell you about the 2006 though.

Some Wrangler models, (at least 2005 and up, maybe more), have a fuse labeled, "Door switch defeat." Fuses are behind the glove box door. Remove that fuse and the interior light will stay off, BUT, you can still turn the interior lights on manually. I'd suggest taping the fuse inside your glove box door so it' will be handy to replace when you replace the doors.

In my1999 Wrangler all I have to do is pull out fuse #4 and that solves the problem. It may be different in a 2005. If you have your owners manual, check there. In the section on removing the hardtop you should find instructions on how to remove the doors as well. The fuse number should be listed there. on the bottom of the hinge pins there is a nut, you remove that and then lift the doors straight up!!
to remove the doors you un-bolt the door then you lift the door up and off of the hinge.
Unplug the switches right behind the carpet on each side, its right behind the little black plunger which sticks through the door frame.
The doors pull straight up and out of the hinges, dont forget to unhook the strap.
