either re-align it or you may just need new latches

on the trunk latch theirs a little clip, its stuck down and should be up
If the trunk on a Honda Civic will not close the locking mechanism may be jammed. Be sure to remove any obstructions on inside the trunk latch. If the latch is broken replace it.
Can't you just unscrew the bulb?
put your key in the ignition turn it on , have someone push the trunk button while pulling up on the trunk catch
There could be an electrical problem stopping the trunk from shutting all the way. The solenoid that closes the trunk could be weak or out of adjustment.

On Mine, which is a 97 mazda 626, there is a yellow plastic piece inside the trunk part of the latch that wears off. Therfore, the piece of metal that the trunk latches to, has nothing to hold onto. Check yours, you will probably see that it's worn it's edge off.
There is a switch by the trunk lid and sounds like it needs replacing.
There may be something blocking the trunk.
Try the key in the trunk lock ...
