It doesn't. Coolant leaking into the cylinders is usually caused by a bad head gasket, cracked head or cracked block.

First, you have to FIND the leak. It can be a hose, the water pump, the radiator, head gasket, radiator cap... let me know what you find, and if you can't figure out what to do, we'll talk.
my first guess is the seal on the trunk leaks. I believe there is a access panel in the trunk that lets you change the fuel pump with out dropping the tank. both could be leaking. also where you are buying your fuel may have water in the fuel you are pumping. the only other possible way is the intake could have a leak but that will only let the water in the cylinders not the tank.
if you are talking about the weep hole in the water pump. that hole will let water out when the seals in the water go bad. that will tell you to get the water pump replaced.
take fuel filter out turn key and let pump pump it out
Pressure wash the engine and everywhere that looks like you might be leaking. Let the engine dry thoroughly then put the front up on ramps or jack stands and start the engine to get it hot. Watch for the leak. If it's comming from under the water pump housing, you probably have a leak around the water pump input shaft and will need to replace the pump. If it's around a hose or at a gasket contact point replace the gasket or hose.
The seal is shot, time to replace the water pump. Do not let engine over heat!
That's why is call a leak. Check all your coolant hoses, water pump, heater hoses, radiator, coolant reservoir, exec... Any freeze plugs exc. Could be your heater core is leaking. Let us know where you think the leak is coming from? Why do you think it is leaking. Do you smell antifreeze from the AC vents?
Check the coolant reservoir to see if some or all of the coolant leaked out. Maybe you have a leak you missed.
So long as there is water coming through the pump when it is running it doesnt matter what the water level in the pool is.

If you're sure it's the water pump that's making the noise, just replace it. It will leak soon and you may be in a bad place when that happens. You should never let your engine run low on coolant since that can result in some serious damage. BTW, noise can also come from idler pulley's or the alternator so make sure it's the pump before you replace it.
