Warped rotors. Driving using the left foot to brake causes the rotors to heat up. Quenching the hot rotors by driving thru water will cause them to warp. The warped rotors cause the pedal to pulsate.
To make them go, you have to drive them.

4 time ASE certified tech here, warped front brake rotors will make your brake pedal pulsate and steering wheel shake when braking. most noticed when moderate braking at 40 - 50 mph.
The basic foundation brakes are the same but the anti-lock is an addition to the basic system.More: Anti-lock brakes have a sensor that will cause the brakes to pulsate when the brakes get near the point of locking up so you can still steer and move while braking.The system only kicks in during hard (emergency) braking.More: Anti-lock brakes can feel very uncomfortable when first experienced. The chattering and shaking can make you take your foot off the brake thinking something is wrong. To get over this I found an empty parking lot and compared stopping distances.I braked hard to use the anti-lock brakes and repeated the exercise until I felt confident that all that chattering improved my stopping distance.

I do not think a Jeep needs to sue performance brakes because I do not think they are that different from regular brakes. I think I would talk to a licensed mechanic though to make sure.
If you mean that the brakes "pulsate" when you apply light to moderate pressure... that's caused by a warped rotor. If a rotor overheats it will warp causing disk brake "chatter". Sometimes the rotors can be turned to make them "true" again, but often you need to replace the rotors. I generally do both front rotors at the same time so that there is no difference between the left and right brakes.
