The temp control door is on a vertical axis on the Cherokee(XJ), and the control motor is on the bottom of the heater box under the passenger side dash. Check heatertreater.net for pictures and diagnostic information for this system.

The heater core is inside the hvac housing behind the dash.
It is bolted under dash on passenger side.
if the rear ac is working then you probably have a damper door that is inoperative. this is in the heater/evaporator box. so if it isn't working then you will be heating and cooling at the same time out of the heater box.
I have a 1999 -- same problem, and I've heard that it's a common one.
you need to replace your heater core take the heater hoses off and lope them with a piece of tubing and drive you will see what i mean

In line on the heater hoses on the passenger side of the engine. Has a small vacuum line to it and both heater hoses go through it. The heater hoses are smaller than the radiator hoses and go through the firwall.
I had the same issue with my Cherokee Sport 4.0 until I had the heater core flushed. After a couple trips once flushed, high pitched sound discipated.

To replace the heater core in a 1997-2001 Jeep Cherokee, first disconnect the battery and drain the coolant. Remove the dashboard and the center console to access the HVAC unit. Disconnect the heater core hoses from the firewall, then remove the screws and clips securing the heater core in the HVAC housing. Install the new heater core, reassemble everything in reverse order, refill the coolant, and reconnect the battery.
