The water separator on a 2006 Ford F-350 diesel is located on the fuel filter housing, typically near the engine on the driver's side. It is integrated with the fuel filter and can be accessed by removing the filter cover. To drain the water, there is usually a valve or drain plug at the bottom of the separator. Regular maintenance is important to ensure proper function and prevent fuel contamination.
Diesel fuel is hygroscopic and absorbs water. It's not unusual for diesel vehicles to have water in the fuel. Use a fuel conditioner and water remover, and use the water separator drain if it has one.
Should be located at the top rear section of engine - unscrew, remove and clean water separator

In my 1986 F350, I replaced a the 6.9 diesel engine with a 1989 7.3 diesel engine. Everything fit. BUT I had to used the glow plug system from the 6.9 system

On a 2004 Ford F250 diesel 6.0, the water separator is located on the fuel filter assembly, which is mounted on the driver's side of the engine, near the front. You can find the water separator bowl at the bottom of the fuel filter housing. To drain it, you typically need to use a small lever or knob on the bowl itself. Be sure to follow the manufacturer's guidelines for maintenance and draining.
