No, the military falls 100% under civilian control, this is why the President is the Commander in Chief. Presidents hold within the Executive Branch the power to hire and fire Generals and Admirals at their discretion. (See when President Truman fired General McArthur) Without that you would have a coup every time the military disagrees with a Presidential order.
