When Aeneas has a chance to kill Helen he definitely wants to but his mother Venus (Aphrodite) warns him not to so he listens to her and doesn't kill Helen.

Helen was the cause of the fight between the Trojans and the Greeks, so she was taken away until it ended.
Aereas was the son of Aphrodite. Helen was the most beautiful woman whom Aphrodite had promised in love to Paris.
Since the whole fight between the Trojans and Greeks was because of Helen, once she was taken back to menalaus for disappearing for about 20 years the war was over.

Paris, a Trojan prince determined that Venus was the best goddess of all over Pallas Athena and Juno. Venus rewarded Paris with the most beautiful woman in the world, Helen, a Greek princess. Well, Helen's husband invaded Troy to get his wife back. The gods chose sides in the war, and Juno was on the side of the Greeks. Juno also hates Aeneas because he is the hero that will defeat her kingdom. Juno loves Queen Dido and her kingdom of Carthage, but Fate foretells that Aeneas will come and create an empire that will defeat Carthage. Juno tries to keep Aeneas away from Italy, but in the end surrenders to Fate and helps Aeneas in his quest.

Aeneas is stopped from killing Helen by the goddess Venus, who appears in the form of Aeneas' mother, and reminds him of his destiny to found a new city through piety and virtue, not bloodshed and vengeance. Venus reminds Aeneas that Helen's actions were guided by the gods during the Trojan War.

Throughout the Aeneid Aeneas follows the will of the Gods (which is also Fate). Aeneas is fated to kill Turnus, so that the Roman race can establish itself in Italy. It is Aeneas' duty to follow his destiny, since resisting destiny is to resist the will of the gods. Vergil in many ways has ideas which closely anticipate the thinking of the Christians who would arrive a few generations later. The idea of submitting one's personal desires to the will of god is very Christian. (Aeneas does it by leaving Dido, Christ did it in the Garden of Gethsemane).
