When animals have mutations in their genetics they have different physical traits. If those traits are beneficial then the animal will survive and pass on its genes. For example, if a giraffe is born with a longer than normal neck then they will be able to reach the leaves higher up and have less competition therefore being healthier and attracting more mates. Geographical isolation sometimes causes these changes. Take for example the Indian and African elephants or the Kaibab and Abert's squirrels.
