I assume you mean caves well decorated with stalagmites etc. They are in most limestone caving areas but if you want to visit them either take up caving properly - for both your safety and to learn to protect the caves you visit - or visit show-caves.

You can find Cobalion in Mistralton Cave and once you do. You might want to save and soft reset every time if it isn't. It is hard to find though.

If your running out of room in your habitats and you still want more dragons you can put them in the hibernation cave and switch them out when you want the other ones.

If you just want to get out, use an Escape Rope. If you want to get to the other side, look up the map of Ice Cave.
If you've already been there, you might not find it again. But the first time you go, you will hear Saria's song being louder in the direction you want to go. Once you make it to the end, head through the maze and get there. Once there, you will learn Saria's song on the ocarina.
If you want to get to Lavaridge town, you gotta go through the "Fiery path" (don't know if that is the cave you were talking about) once. Then you can go down a path witch leads down the mountain and to Lavaridge town. When you have defeated team Aqua/Magma, you don't have to go through the cave anymore because the lift isn't blocked anymore.
