A CT scan is a computer-assembled set of X-rays taken from different vantage points. The computer can create 3D models of whatever it images, but the nature of X-ray imaging is that it is more effective for denser tissues (bone), than soft-tissues (organs or blood). There are new CT techniques that can help image organs (the heart is of particular interest), but MRI is generally capable of imaging soft tissues with greater detail. MRI is more frequently used for neurological imaging, and can be used to do chemical analysis of tissues (spectroscopy) inside your body non-invasively.

Because they use very different means to image, both CT and MRI can 'miss' things that would better show up on the other modality.

This could be a huge answer....

Some patients can not enter an MRI scan due to being claustrophobic or having implanted devices not compatible with MRI.

There are also some things that either the CT or the MRI may see that the other machine might not. I have seen tumors that MRI could not detect that CT did and also some that CT didn't detect that MRI did. That is why your doctor may do multiple tests to find all anomalies.

There are also many differences to what parts of the anatomy and abnormalities that each machine can see best.

MRI (magnetic resonance imaging) uses extremely powerful magnets thus not using any ionizing radiation. CT (computed tomography) typically is faster (at least for me) and many times involves injections or swallowing of contrast material. I'm sure a person with medical background can answer this question better - hopefully they can do so without typing in this paragraph.
