After you beat The Elite Four, All 16 Gyms, beat Trainer Red, and recieveing the Kanto Starter from Oak, go back to Mr. Pokemons house in Johto. Go inside and he will tell you that a friend gave him this orb and he will give it to you. Then go to Cianwood City and go in the cave. Chuck will see you, tell you you need Rock Climb and Surf to get to the tower, then leave. Continue walking. When you get outside again, keep walking until you see the first trainer. (Its a hiker) There should be a cave with 2 ladders in it, One down and one up. Go down. Go outside and then Surf and go to the very left. There should be land were you need to use Rock Climb. Climb up and go into the cave at the top and theres Kyogre.
(Same fo Soul Silver except its Groudon)
First you obtain the national pokedex and receive your kanto starters, then talk to Mr.Pokemon which he will get you a blue orb. then head to route 47, the embedded tower, go though the cave and you will find kyorge.

You need to transfer Kyogre over from Pokemon Emerald/Sapphire, or trade Kyogre to your game from Pokemon HeartGold. If you trade the Kyogre to your game from HeartGold, you can talk to Professor Oak with the two of them in your team to get the Jade Orb, allowing you to catch Rayquaza where you found the other two.
