You can continue to breed Pokemon and receive rewards from the various locations in the game. If you have not already, you could also finish the Unown puzzles.
and make sure you pick up your 2 new starter Pokemon.
get groudon, celebi, moltres, zapdos, articuno, all of those guys
go to professor oak in pallet town and then he will give you charmander squirtle or bulbasaur
You might also want to travel between the 2 Regions, with your new Rock Climb Move, that you probably taught to a Pokemon in order to climb all of the rocky cliffs that you could not climb before.
Get Phone numbers of Gym Leaders
Catch Ho-oh, maybe several other legendaries.
Keep bumping into Steven for Awhile.
See if anything new pops up.
There may even be some more in-game trades
See if you can trigger any events like:
the event requiring a Tru or Movie Arceus
the spiky eared pichu event requiring an Event Pikachu colored Pichu
the time travel event requiring the Event Celebi
the Enigma Stone event
the pokewalker route Night Sky's Edge requiring the event Jirachi
the Groudon or Kyogre event depending on version being played
the Rayquaza event requiring both Embedded Tower Pokemon
Professor Elm will let you pick either a level 5 Charmander, Squirtle or Bulbasaur, and if you've given the copycat girl her lost doll back, you can meet Steven Stone at the abandoned Silph Co. building. If you talk to Steven again at the Pewter city Science museum, then talk to him again at Silph Co. again, he will trade you a Beldum for a Forretress (evolve Pineco upto at 31. You'll find Pineco's by headbutting trees at Route 36.) You can then obtain a Blue (or Red) orb from Mr. Pokemon, needed to catch Groudon (SoulSilver, Red Orb) or Kyogre (HeartGold, Blue orb). (Trade groudon over to heartgold, and you can get rayquaza). You can then catch other legendary Pokemon like Mewtwo, Zapdos, Moltres, Articunos, Latios (Soulsilver) & Latias (heartgold).
You could get the other generation starters from prof. Oak in pallet town and Steven stone in silph co's lobby

You can go to Pallet Town and talk to Professor Oak , then he will give you one of the kanto starters.
You can also go to the silf co. building in saffron city and talk to steven. He will give you a hoenn starter depending on what colour you pick.
You can even battle Red again if you want to by defeating the pokemon league again and finding him in the same place.

You can go to professor oak in Pallet town and talk to him and he will let you choose between: Bulbasaur lv 5, Squirtle lv5 and Charmander lv5. You can also get Mudkip, Treeko and Torchic if you talk to the man on the right just in some stairs in the Silph.co building in Saffron city, Kanto. If you want Treeko choose the green orb, if you want mudkip choose the blue orb and if you want Torchic choose the red orb. They are all at lv5.

5 Try to beat Pokeathalon

Once yo have caught him you speak to him again (or prof oak I can't remember) and he tells you that if you catch a groudon (kyogre on soul silver) he'll tell you the rest of the hoenn myth. On heart gold you can't catch groudon (without cheats) so you have to trade one from soul silver (vice versa for soul silver) and once you do that and sshow it to prof oak or mr Pokemon he will give you a green orb and you can go back to the embedded tower (where you caught kyogre/groudon) and catch rayquaza
