It should be under the seat if its like most bikes. - It's under the frame. There is an access panel on the right side of the bike, under the tank. Remove both seats, the entire tank cover and then the battery access panel. Now you can remove the battery (must unplug two cables to get it out).

Could be Stator grounding out or Hot wires are touching metal somewhere
To jump-start a ZX-12R Ninja, first ensure you have a compatible jump starter or another motorcycle with a charged battery. Connect the positive terminal of the dead battery to the positive terminal of the charged battery using jumper cables, then connect the negative terminal of the charged battery to a grounded metal part of the dead bike. Start the working motorcycle or jump starter, and after a few minutes, attempt to start the ZX-12R. Once it starts, disconnect the cables in reverse order and let the bike run for a while to recharge its battery.
To remove the clutch basket on a 2000 Kawasaki ZX12R, first, drain the oil and remove the right side engine cover. Next, take off the clutch pressure plate and springs to access the clutch plates. Use a clutch holding tool to prevent the basket from spinning, then remove the central nut securing the basket. Finally, carefully slide the clutch basket off the main shaft.

I had the same problem with my 2003 ZX12R...if the problem exist with the wires connecting the two then you would need to cut the copper wires back where you are able to see dry copper (as oil collects in the rectifier connectors) and replace the connectors. You can purchase connectors at radio shack. If the stator is burnt then I recommend replacing both rectifier and stator.
pirrelli diablo are pretty nice
