Hitmonchan makes up for its lower attack than Hitmonlee with its ability, Iron Fist. This gives a 20% boost to punching moves. Also, Hitmonchan has a much more diverse movepool. It is a bit slow, however, but it will take more hits than Hitmonlee ever will.
Hitmonlee on the other hand, is pure power. 120 Attack is nothing to laugh at. Its speed is also above average, at 87. It gets Hi Jump Kick which is very powerful, and Blaze Kick. It has horrible physical defense, though, so count defense out for Hitmonlee.
Personally, they're really both good. None of the Hitmons are amazing, but they are above decent, I'd say. I like Hitmonchan better, because it has more diversity, and ScarfChan is a great way to make up for his bad speed. Also, Hitmonchan has better defense than Hitmonlee.
It's really how you like your team: Super powerful or decent power and defense.

Hitmonlee is more powerhouse, but has horrible defense. Do not revolve a stratagy around his defense. He gets powerful moves like Blaze Kick, Close Combat, and the mighty Hi Jump Kick. However, he learns less moves than Hitmonchan, and people say that Hitmonlee learns the elemental punches through tutoring, but he really doesn't. (Check Bulbapedia for more info)
Hitmonchan, on the other hand, is my favorite. He has so many options (Mach Punch, Close Combat, Sky Uppercut, Bullet Punch, Fire Punch, Ice Punch, Thunder Punch, Earthquake, Stone Edge). Of course, Hitmonlee can learn some of those. Hitmonchan is more defensive, and although not a tank, he still absorbs hits better than Hitmonlee. His speed is a let down, however. This is why Choice Scarf is good for him. He has a bit lower Attack stat than Hitmonlee, but he makes up for that with Iron Fist, his ability. Iron Fist boosts punching moves by 20%, making his punches from a bit higher than average power to good power. And, he looks cool (Screw what people say about his skirt, it's a TUNIC!!). :P
Anyway, they're both decent Pokemon, but they are not good enough to break into the Standard tier (Overused Pokemon). But, I think they're great.

So if you want a Hitmonlchan, it defense has to be higher than it's attack.

Personally, I like Hitmonchan better, but if you're playing Generation 3 and lower games, go for Hitmonlee. Generally speaking, Hitmonlee is a sweeper with a base 120 Attack which is always nice, but the fallback: horrible defence and HP (but then again, all the Hitmon bros are all bad with HP). Hitmonlee is the faster of the two, but has the less diverse movepool. Both have great Special Defense though. Hitmonchan on the other hand really wasn't great until the Generation 4 Physical Special Split, where before Fire, Ice, and Thunder Punch were Special, but now they're physical. The Hitmons have TERRIBLE Special Attack, so all Hitmonchan could do back then was Fighting and Rock moves. Now the punches are Physical based, giving Hitmonchan a great boost. Hitmonchan has below average Speed, but has some good bulk. Hitmonchan also has the ability Iron Fist which powers up Punching moves, giving Hitmonchan an even more boost. So, Hitmonchan has a bit lower Attack than Hitmonlee (Base 105) but that's very workable. They both take Special Attacks very well, but Hitmonlee cannot take Physical Hits while Hitmonchan has decent Defence. I say Hitmonchan is better!
