My 2004 Sienna has the same problem with the driver side non-automatic sliding door. This happens when the window is down. If the window is up the door will latch in open position correctly. If the window is down the door stays free and does not latch in open position.

The purpose of this is to prevent a child from becoming trapped in the window opening if they happen to be crawling through it when the door is opened. Yes, they really did envision that scenario. Seems they didn't think about the more likely possibility of kids getting slammed in the door that won't latch open. Or the possibility that it's just annoying as hell.

The magic number is six inches: if the window is opened less than this, then the door will latch open. Same will happen if the fuel door opened, for obvious reasons, you don't want to break off the fuel door.

It is possible to latch the door open and then roll down the window.

Both cases are mentioned in the Owner's Manual
