Had the same problem with a 2003 we had. We seldomly used the back window and one day when we needed it down it had stopped working. Have somebody sit in the driver seat and actuate the window down button while somebody listens to the panel just below the window. The solenoid is in there. If the solenoid is receiving the signal from the switch up front you will hear it. If you do your problem is in the back vice anything switch or fuse related up front. Before you go through the hasle of tearing apart the back window panel I recommend having somebody up front actuate the switch down while somebody in the back applies reasonable pressure to help push the window down. Often times the motor as it gets older and is used seldomly will hit a sticking point when the window is all the way up. If this breaks it lose then run it up and down several times and it should take care of itself after that. Just actuate it a couple times a month to prevent it from sticking. If that doesn't do the trick then you are going to be pulling the panel and probably replacing the motor. If you aren't hearing the click of the solenoid when the switch up front is pressed then start with the solenoid before wasting money on the motor. A good voltmeter test set will save you time and money confirming the signal is making it to the solenoid and on to the motor.

My 2003 4 Runner does this over time. I just open it and re-close it to fix the problem.
