Well hard to say even though on many occasions she has attempted to flirt with the doctor maybe even seduce him and failed either way because he didnt want to interfere with her relationship with rory. In addition to this it is fairly obviouse that she does care about him a great deal and enjoys his company but he pretends not to notice and treats her just as a good friend/companion. In my opinion they do both have strong emotions for each other but deny it because of other engagements: amy being married and the doctors constant mystery as to who river song is. By giving him the sonic screwdriver, he told Rory to go and open the Pandorica with it.
