Maybe because Apollo was the Sun God. And when astronots go to space they are sort of going closer to the sun.

In my theory it is mostly because Apollo was Sun God and was considered one of the strongest gods. Also because the space craft was in space so they wouldn't name it Athena or something because Apollo makes more sence.
