Yes, you can by pull down the headliner in the front, then pop off the plastic piece on the sunroof motor and use a torx bit to manually close it, but it goes really slow.
On a 1999 Lincoln Continental : The button for the moon roof is in the overhead console
There should be a hand piece on the sunroof. By pulling the handle and pulling forward this will close the sunroof.
I was looking at the 1999 Lincoln Continental owner manual and it shows : In the fuse panel under the drivers side of the dash : ( # 16 is a 30 amp fuse for the moonroof switch )
look in your glove box any car body altered by factory or aftermarket roof company should have some kind of tool or key to manually access a manual roof crank hole its usually located overhead under map lights housing once removed you will see a hole at the end of the roof motor like a square or hexagon key slot turn this to manually close roof
This is usually caused by a faulty siren alarm module. Locking then unlocking the car with your keys will sometimes get the sunroof to close, but it may happen again if the alarm module is still bad.
it is located just in front of the sunroof under the headliner. it is close to the switch. you will just need to pull the stip off the headliner around the sunroof opening. pull the headline down in the front and you will see the motor

Yes this happened to me on my 1999 Cougar. On the roof above the rear view mirror is your intior light. Pop it out and disconect (from the plugs) Behind it you can see the motor that controls the sunroof. You will see a circular looking end that has a small Allen key in it's center. Match the Allen key and screww counterclockwise. This may take some effort as it is very hard to turn and the space is very limited (About 1/8 of a turn each time). This will slowly bring the sunroof back down. Its a real pain. I did mine in a snow storm in the dark at -10, LOL

There may be several fuse boxes to locate, like under the dash by where you feet are, or out in the engine compartment.
