What is happening is your grounds are acting like antennae and picking up noise from your alternator. The best way to remedy this problem is to ground all your stereo components together at one point in the car. Run a ground from your stereo, your amplifier(s) and eq all to one point using the correct gage black wire with butt connectors. I prefer to do it close to the center on the floor under the dash. Make sure a self tapping screw put through the point in the floor you pick isn't going to destroy anything on the underside of the car. Scrape the paint where you intend to anchor your grounds. This should solve your problem. If it doesn't you may have to install filters.
