It's because the computer has to relearn how to run. Easiest thing to do is disconnect the battery again, leave it off for ten minutes, then reconnect it. Now, turn the ignition on without starting it and leave it on for a minute. After the minute, start it. It might have a few problems still, just run it down the road, keeping it running.
