I would have to say that both are equally good. The manga of course shows more and has more funny stories, but the anime does an equally good job of showing the complicated relationship between Zero and yuki, as well as Zero dealing with his Vampire nature. What I did not like about the anime was that Zero did not kiss Yuki, something he did in the manga.
