This is a bit of a tricky question. JFK is much further south than LaGuardia, making it much closer to downtown Manhattan, north/south-wise. But JFK is also much further east than LaGuardia, making LaGuardia technically closer as the crow flies (meaning, if you were to draw an imaginary, direct line between the two). Basically, if you were to draw a straight line west (northwest, actually) from LaGuardia to Manhattan, the line would hit upper Manhattan (at around 116th Street or so). If you were to draw a straight line (north)west from JFK to Manhattan, the line would hit lower (downtown) Manhattan, a little bit south of 14th Street. But since JFK is much further east, the drive in miles from LaGuardia to downtown Manhattan is still a bit shorter than the drive in miles from JFK to downtown Manhattan.
From JFK, take the "Air Train" to Jamaica Station. There, you can catch the LIRR (Long Island Railroad) into Penn Station in Manhattan. From Penn Station, you can catch an Amtrak train upstate to Albany.
About 40 minutes but it could take 1 hour 30 minutes or more in traffic.
To travel from EWR to JFK by bus, you can take the Newark Airport Express bus to Port Authority Bus Terminal in Manhattan, then transfer to the NYC Airporter bus to JFK Airport.
Take a cab that you can catch right outside the airport to any point in Manhattan.
In 2016, the toll charges for traveling from JFK to Manhattan were around 8.00 for cars and 13.00 for trucks.

16.2 miles (approx). Without traffic and traveling by car it would take about half an hour. With morning rush hour traffic, it could take as long as an hour. Public transportation would take about an hour and 20 minutes. It requires taking a shuttle from JFK airport to the Jamaica Station on the MTA and then a train into Midtown Manhattan.
JFK Airport is about 18 miles from Midtown Manhattan.
